In the underwater metropolis of Rapture, set before the events of the original BioShock, a young girl named Sally becomes the catalyst for the narrative in Burial at Sea. On December 31, 1958, Elizabeth hires private investigator Booker DeWitt to locate her after she disappears. While Booker initially believes Sally is dead, Elizabeth insists she has information proving otherwise. This search drives the plot of Episode One, leading the pair into the Fontaine Department Store, a sunken prison cut off by Andrew Ryan to hold Frank Fontaine's followers.

Sally is found within the depths of the Fontaine Department Store, but her fate reveals the horrors of the city. Booker locates Sally only to discover she has been turned into a "Little Sister," a mentally conditioned and mutated child trained to gather ADAM. Her condition triggers sudden flashbacks in Booker, revealing his forgotten past as Zachary Hale Comstock, the founder of Columbia who stole Elizabeth from an alternate universe before accidentally killing her infant form. In Episode One, after realizing what he has done, Comstock attempts to apologize to Elizabeth, but she rebuffs him. He is subsequently killed by an armored Big Daddy, leaving Sally's fate seemingly sealed within the store's ruin.
In Their Own Story
The narrative shifts in Episode Two when Elizabeth wakes from a nightmare of Paris in flames to find herself and Sally captured by Atlas, who is actually Frank Fontaine in disguise. A vision of Booker instructs Elizabeth to promise Atlas knowledge of how to return his followers to the city proper. In exchange for this information, Atlas agrees to hand over Sally. Elizabeth eventually discovers her own dead body, realizing she was killed by a Big Daddy; returning to a universe where she died causes all other alternate versions of herself to collapse. After raising the Fontaine building using technology from Columbia, Atlas reneges on his deal and threatens to torture Sally. To save her, Elizabeth agrees to retrieve an "ace in the hole" from scientist Yi Suchong's lab.
Reader's Guide
Players assume control of Elizabeth in Episode Two with a focus on stealth. Splashing in water or walking on broken glass alerts enemies. A new plasmid, Peeping Tom, allows scouting through walls. The objective is to save Sally by retrieving the coded message "would you kindly" from Suchong's lab. Elizabeth finds Suchong being killed by a Big Daddy for harming a Little Sister; the message he holds is the trigger phrase implanted in Jack (the original BioShock protagonist). After Atlas beats Elizabeth to death with a wrench, she has a final vision of Jack arriving in Rapture, killing Ryan and Atlas, and saving Sally. A post-credits scene confirms this by showing a crashed plane sinking into the city, signaling the start of the first BioShock game.
